I have a sync set up as a service to run every five minutes. The first profile line runs a CMD that calls an EXE. I have it checked to "wait for application to end before continuing" and "use a maximum wait time of 60 seconds".
What I end up seeing, though, is a bunch of open processes on the server labeled "cmd.exe *32" and owned by the user who runs the service. I am guessing that perhaps Peersync isn't getting back what it wants to see to indicate that the command is done its process. Can you give me some information on what Peersync looks for from a program as an indicator that it is done and that it can proceed to the next line without dumping the thread?

You can get the log file path by selecting the job in the Profiler Job List and selecting Reporting in the left hand pane.
There may be up to 3 .bak log files in that directory.
